I did the entire installation process and have checked both files with skywind patch at the bottom of my load order, however when I try starting a new game in skyrim I just get looped in an endless loading screen.
Any help? thanks

Problems starting skywind
Here's some help on that topic that digitalparanoid offered.
if starting a new game doesn't work for you, test the following:
1/ check that you use the full skyrim.esm, not the stripped one !
2/ remove all lose fbmw*.psc and fbmw*.pex from your scripts and scripts/source folders UNLESS YOUR WORKING ON SCRIPTS !
3/ same with skywind*.psc and skywind*.pex UNLESS YOUR WORKING ON SCRIPTS !
4/ same with QF_MQ101_0003372B.psc and QF_MQ101_0003372B.pex (those you should backup because they're vanilla)
5/ check that you use the skywind-patch.esp included in this download
