I want to say only script based mods could potentially effect Skywind, (rewrites to the UI, changes to player model, or almost any mod requiring SKSE.) Most mods such as armor mods, weapon mods, or basic horse and follower mods should be fine (provided certain follower npc's stay out of Skywind worldspace until that is tested). So that's my thought on the matter I cannot confirm or deny this, however I have played the last public alpha and had no trouble.
-If anything the dismemberment mods could effect the custom models added
[A clean save and unmodded Skyrim is recommended when installing Skywind]

That was already covered, you
That was already covered, you can search for already existing topics in that matter.
Here's how it looks (correct me if i'm wrong, feels like memory losses today) - Developers try to create Skywind mod in such way, that it should not collide with any other mods. Though no one gives you guarantee that the mods you are using will work 100% in Skywind's Vvardenfell region. And there's always a chance that after all some mods will for some reason crash your game. Well - you probably gonna have to check it for yourself to be sure, but theres a quite a big chance that they will work :)
