It will not let me add any masters,because it just shows an empty window to add them,if I type in skyrim.esm,it does nothing.
So our master stays the same.
I tried clicking in the master section,but it is greyed out,so no go there.

Actually TESSnip skyrim edition is pretty nice too, you can add master dependency there, however it seems I havent quite figured out to to resequence formIDs, theres a clash of references from this esm to skyrim.esm. There are tools in this editor to change the formIDs but I haven't got any luck getting it to load in the CK. I'll keep working on it.

Yes that happened to me too. It seems it can be possible to to re-index all the formIDs however, we would need all the work done up to this point on all the esps people have been working on. Because once you reindex them, reloading an esp thats looking for formIDs wouldn't match.
In TESSnip theres a Spell option for "new FormID" it will change the formID for the base and all references to them. It takes ages to process the whole morrowind_sk.esm though. Its pointless to do this without getting all the esps, especially the character esps that people have been working on.

Then once they are loaded, right click on morrowind_sk.esm and select Add Masters, click on both skyrim.esm and update.esm and select ok. After that, close the window of the program and it will ask if you want to save. It will take awhile. Once finished, open the CK, load the morrowind_sk and there you go! All skyrim references accessible.
Best of all, the plugins that are in progress and were dependent on our master seem to work fine too.

Also, isn't it technically possible to complete merging within TESV Edit by just copying all the records from the .esp into the masterfile? Or am I way off with this line of thinking.

I have no idea about merging with TES5Edit, I haven't tried it. I think we should stick with VC as its safer for now. These 3rd party tools are very experiemental right now, they may cause more problems later down the road. I say we just create the dependencies with it and continue to use VC for merging if its possible.
I did notice those errors in our master too, its funny the CK doesn't seem to complain about the majority of those problems. Maybe they are ignorable, I mean, if the game doesn't complain who cares.

Over the next few days [time permitting] I will try merging some esps that are dependent on skyrim.esm,with our master after making it dependent on skyrim.esm.
If the VC tool does not complain,and lets me use the skyrim stuff then our problems will be over.
Most of those errors in our master,I think are just references to the things that we have not added yet.
Will report back on the above.

Sounds good ironman. I was getting pretty worried for awhile there, I'm glad this skyrim.esm dependency problem is almost over.
I just hope our master isn't dirty. The record structure seems to be a little different from the other games esms and its not like the esp converter was made for anything but oblivion and morrowind. I guess we'll just have to wait and see what happens.
People that used some of the other esp/esm editors that weren't compressing some the data right or other data loss problems you wouldn't notice the corruption until it was too late. Reports of NPC acting strange, blue voids in cellspace, missing landmass and other oddities. Most of the reports seemed to stem from plugin merging though.

I tested as well the process Machine described. It seems to work (although for some reason the last modification date isn't changed on my file).
Then loading in the CK works. Loading an additional esp (eg a NPC conversion esp) works.
Merging a NPC conversion esp works as well.
After all that, starting skyrim with morrowind_sk enabled fails in the main menu... (disabling it works correctly).

Coming out of lurking for a moment to warn you do not use TESSnip under any circumstances! There is hidden data in .esp files that TESSnip can cause problems with. Even if you don't detect it right away, these problems will persist with the file, and can cause CTDs in Skyrim over time.
If it is indeed out, use TESVEdit instead. :)

I got Morrowind to use
I got Morrowind to use Skyrim/Update as its master file, but alas, CTD upon loading it. I've also noticed that it cannot clean the Morrowind master file. I might not be cleaning it properly, I've tried to follow the guide on the creation kit wiki, but some of the images are down.
On an unrelated note, I cleaned Update and Dawnguard esms, and noticed my game feels somewhat more stable. My frames don't drop like they used to with Dawnguard.esm.My game loads a lot faster. Only one lockup, in around 2 hours, and I think it had to do with another mod(I disabled it)anyway.

I have to admit, I'm getting
I have to admit, I'm getting a little worried about being able to get our master dependent on skyrim.esm.
The last few days I have done different tests and methods in trying to get a working esm with this dependency.
I have already contacted one of the devs from TES5Edit, and he assures me theres nothing in TES5Edit that can cause any kind of problem that he knows about. I'm starting to wonder as to how stable our master is to begin with. It seems fine through the CK and in-game, but every single attempt I have made in trying to make it dependent on another master file, something goes wrong. Could our master file have problems within, or is there possibly some data limit added by beth? Who knows.
I have used gecko, edit, snip, bash, sky and out of all the tools that I have played with, only TES5Edit seemed able to properlly add master dependencies. All the others can change the header, but not re-index all formid's which is very important.
Heres what I have tried.
As Mehh and Shadow tried, I just used TES5Edit and added master dependencies (with or without Update.esm) and it works in the CK fine, but will crash in-game before reaching the menu. If you look at the number of records, it does indeed shrink. But I'm not sure what is missing. If I go back to TES5Edit, I can remove the NPC block and go back in-game and it seems to work, minus the NPCS.
Some interesting things to note, you will notice Skyrim.esm NPCs all use record data compression, ours does not. Will this be a problem? I don't know.
For another test I thought, why not just use TES5Edit and remove the ESM flag in the header and rename the file to an esp, then load skyrim.esm and the esp in the CK and resave the esp. I did this, but upon reloading in the CK you will get a handle array out of bounds error but eventually loads. If you go in-game all appears to work, until you warp to AND_WrldMorrowind -5-5. The land mass is there, but no buildings, just doors.
I think what we need is a tool that can do some deep cleaning, removing invalid enties, compress data records where it needs it, and maybe it can work. I'm not sure any of the tools at this point can do this yet.
I will keep testing though.

This may sound a bit drastic, but if it loads without the npc block, maybe you could split the master into two? One with everything but the npc block, and one with all the npc block stuff. With the npc block alone as its own master file, perhaps you can find out what the hell is wrong with it a lot easier. Even if you do that, who knows what else might be effed up...

I thought of that, but I think the problem may be deeper than that. I believe the CK is still reporting new errors, and I haven't fully tested to see what else could be damaged/missing/corrupted in-game.
I believe the problem lies within the master. Why it works in the first place is a mystery to me.
Right now I'm using Tes5Dump to see what those records were that went missing after we add the dependency in the first place. Maybe its as simple as re-adding those correctly, or fixing them in the first place.

The program is sometimes odd. The last time I wanted to add Skyrim as a master, only Update.esm showed up as an option, and when I made update.esm as a master, it wasn't update.esm, it was Skyrim.esm(the CK kinda told me that one).

^This. Skyrim and Update.esm will show up on the left hand side of the program even if you don't select them at the begining, but you won't be able to add them as masters, unless you check them at the start.

One thing that has puzzled me for ages is that our master has a TES4 header showing in any editing tool.
