After I stole items, those particular items wouldn't get removed from the sell-list of that particular NPC. This happens at every shop.
To make the "annoyance" worse, the items that are actually stolen(but still appear in the sell-list). If you actually try to buy that item, your coin get removed. But the already-stolen item wouldn't appear in your inventory.

I am sorry that I cant be specific with NPC names, I cant play morroblivion right now. :) Anyways, it does seem that this issue is occuring at every vendor-NPC. I will test that theory out later.
PS: I have installed morroblivion with your tutorial, on a vanilla oblivion goty version and vanilla morrowind goty version. So besides that, there is no extra mod(s ) included.
It is interesting that they're all in Balmora. A similar issue has been reported with Nalcara of White Haven, the alchemist in her own store, also in Balmora.
If you can make it happen at another merchant outside of Balmora that would help a lot - I originally did a lot of the work on the merchants, but most of them in Balmora had been done by someone else before, so it might have been that.

I tested it at Caldera. The NPC-vendors didn't got there merchant list bugged, after stealing.
Seems to me you got the picture right. Do you require I do more testing?
If you happen to have it happen again while playing the game, please post where / who it was, but no big deal. I will check into the merchants in Balmora and make sure their stores and ownership are set up properly.

I can't debug this myself, since I can't replicate the issue. But I think Hashmi was right in the other thread - I think it is the negative numbers that are in a lot of containers.
A bit of background: in Morrowind, a container would have item counts of negative numbers -- like -100 iron arrows for example. If a vendor owned a container with negative items in it, he would always have the item and never run out. So he would always have 100 arrows, no matter how many you bought.
In Oblivion, they changed this behaviour so that merchants ran out of inventory, but restocked every three days. Well, all containers that were set to "respawn" anyway. Containers not set to "respawn" don't restock. So in Oblivion, negative item counts aren't necessary most of the time - you can just set the container to respawn so that the items come back.
So what I've done with this patch is "Oblivionize" all the containers. I went through every container in Morrowind (hundreds of objects) one by one and fixed any that needed it. I also made a couple of corrections to vendor chests.
Any container with negative items now has the normal positive item counts and is set to respawn. This is not only more realistic behaviour, but I agree with Hashmi that this is probably the cause of this bug. Also, a few threads I could find on the BethSoft forums and Nexus forums seems to confirm this idea.
So let me know if this patch fixes it for you. You should go outside of the vendor's shop and wait three full days after you enable this patch in your load order.
Actually, this patch should be merged regardless of whether it fixes the issue or not.
