I'm currently playing (and loving) Morroblivion.
If I install Skywind will it mess up my Morroblivion?

No, your Oblivion and Skyrim
No, your Oblivion and Skyrim mods will not conflict with each other in any way. Morroblivion is for Oblivion, Skywind is for Skyrim. :)
