I've noticed that occasionally a side quest will step on the main quest and destroy things needed for the main quest .. (I'll look for a specific quest, but I doubt I'll find all of the errors)
Main Quest is very 'linear'. You must do everything in the proper sequence so the quest will advance.
In a given quest, if there are several different stages that can end the quest but you need to complete all the stages to advance the quest, the first one that's set to end the quest does that even tho the other stages must be completed to properly advance the quest. This removes all remaining quest markers, leaving you to guess (or look at the wiki) to see what needs to be done next.
There's no clean way to determine what piece of the main quest needs to be completed next (after finishing a piece of it) except using the morrowind wiki to get to the proper place at the proper time. ex: upon completing Redoran Hortator, quest should point you to ,Hlaalu and Telvanni .. or whichever remains to be done before ending itself.
