As for adding the map markers, sadly I'm not even sure on how to put them in-game. I googled around a bit, and found one thread where some people were claiming you couldn't add anymore custom map markers to the CK, but I think that's bull shit. There must be a way to add them I'm sure.
Yeah I figured the main house towns could have their house symbole as a map marker. EG: Sadrith Mora could have the house Telvanni symbol as a map marker.

Yeah, I feel like pretty much any work being done on Oblivion_sk.esm is now pointless because we have a much better and much more complete conversion tool. I'm actually of the opinion that anything not related to visual things (such as meshes and textures) should be put on hold, until such a time as a new Oblivion conversion is made. Otherwise we'll just end up with a lot of wasted work and time.
I think the mod only colors the existing map markers; I do not think it adds new ones.
The use of markers is what I believe hardcoded into the Skyrim .EXE file.
Well, Dragonborn just added some new ones via the last patch I believe. Maybe you could see what they did? I really doubt that is impossible though, it doesn't seem like something that should be hardcoded.
I think it is hard coded into the tesv.exe. Even if your mod has no dependency on the skyrim.esm you can still add map markers, even if they're the ones from the dlc.
Only workaround I see for this is an esp or bsa that loads only when using the skyblivion/skywind esm files that contains the map markers as a replacer. That might not cause issues if the standalone esp was deactivated by the user or script every time the player exited morrowind/cyrodil and returned to skyrim.
That or a script that swaps the default map marker texture with the replacer version on the fly.

I don't know much about programming and scripting, and I don't know how to implement these in-game; but I'm pretty good at graphic design. If I can help out, I'll be glad to.
These are done in vector format, btw. So they should work when converted to .swf.
They did, and hardcoded new markers in game and CK. Bethesda can do anything with their own game, but it doesn't mean you can too (unless you have a source code for the game, do you?).
Try to ask in SkyUI thread on official forum, maybe they know how to.
To my understanding, we could custom-make oblivion NPCs in their own .esp, then when the new master becomes available, add them to it. As long as we didn't do packages, placement, factions, etc. it should be able to seamlessly integrate.
i think in the object window there is a mpa marker, just filter for it then drag it into the cell view where you want it, if memory servs me correctly

I thnk you can make colored map marker just duplicating the mapmarker static object and resetting the color settings. I'm not sure. I map be wrong.

I think the npcs should still be worked on. Stuff that requires manual work should still be worked on.
They should be worked on IF it is possible for them to be used with the new master. And chances of that aren't exactly the best at this moment.

Afaik markers are hardcoded in UI flash file, and there is no way to add a new ones, only replace existing.
