Far as I understand you will choose which game you want to play from the Skyrim main menu. Skywind and Skyblivion are ultimately just giant Skyrim mods, though full games in and of themselves. And while a lot of systems are being changed for each of those, I have no doubt it would only take some basic modding knowledge to disable those features in favor of strictly vanilla Skyrim systems.
Characters will not be shared between them though I'm sure someone will mod that. My solution was to make all my characters into presets, which is what I always suggest to anyone wanting to maintain their character's appearance.
